.mov videos are the only format that can have a transparent background which comes very handy for prototyping

Also, MOV is not the only format. WebM with VP9 encoding supports alpha.

A while ago, I have discovered for myself that I can use lottie files for this problem. ProtoPie has the information that lottie files with images are not working (I guess because this kind of lottie files normally have paths to extra image files) but if you embedd the image information as base64 data in your lottie file, you can use it in ProtoPie.
Unfortunately, we don't have control on a lottie file's timeline, but this work around is helping me to use transparent png sequences in Protopie.
And from an integration point of view, it feels like ProtoPie should extend the lottie support to keep a good performance instead of trying to import 500MB+ mp4 files with alpha channels.

Philipp Nürnberg: This doesn't account for a variety of project contexts, especially freelancing with agencies where you'll likely have access to video assets in MP4, MOV, etc. And, you're just making up numbers, as ProtoPie Studio will only import videos under 100MB. If I'm concerned with file size (which I am), I'll just throw it in HandBrake (or similar depending on alpha support).

Ira X: 500MB was maybe a bit too much, but it was just an example. Also 100MB can be critical if you have 10+ videos in your pie. But as you said: Compression is the key here.
